  1. Depending on how deep the opening goes, I would expect a lot of protruding shapes at the forward end of that hangar/cargo bay for power reactors and other drive related paraphernalia.

    If the open space largely fills the midsection of the ship then there will also be a lot of linear blocks along the dorsal surface for turbolift shafts, walkways/ladders and other connections between the forward and aft hull.

    It looks like you could consider the forward part as equivalent to the secondary hull, with the aft portion equivalent to the primary hull. All of this should certainly effect the deckplans :).
